Multiple sequence alignments

A multiple sequence alignment is basically 2 or more sequences that have been optimally arranged, without changing the actual sequence of letters, to identify areas of similarity between the sequences.
The most basic case of a multiple alignment is a pairwise alignment which is basically the alignment of 2 nucleotide or amino acid sequences. It would also not be too far of a stretch to say that it is the building block of virtually all forms of sequence analysis. A basic pairwise alignment between 2 short nucleotide sequences can look something like this:
